Senior/staff Scientist, Bioinformatics (protein Sequencing)

Full-time · CA, United States of America

Job description

This is a full-time, exempt, hybrid role and applicants should expect to work >50% of their time on-site in either our Berkeley, CA or New York, NY office.

At Glyphic Biotechnologies, we plan to create the protein revolution for which scientists and researchers have been waiting. We are developing a massively parallel, single-molecule protein sequencing platform that will transform proteomics and usher in a new era of insights into human biology and disease. To date, we have raised >$50M from venture partners and non-dilutive grant funding to achieve our vision of next generation protein sequencing.

What we are looking for in you

We are seeking an experienced proteomics bioinformatics scientist with industry experience to support Glyphic Bio’s development of a next-generation protein sequencing platform. This scientist will be responsible for developing algorithms for the reconstruction, identification, and assembly of protein sequences based on Glyphic Bio’s platform technology. This candidate must have demonstrated success in biological science research dealing with protein sequence analysis. The scientist would work cross-functionally with all science teams, report to the Founding Senior Manager, and play an instrumental role in Glyphic’s product and assay development.  We value exceptional communication and organization habits, and candidates with a tendency toward systems thinking. Direct experience with proteomics data and protein sequence analysis, bioinformatics method development, statistical analysis, and machine learning strongly preferred. This is a full-time, exempt, hybrid role and applicants should expect to work >50% of their time on-site in either our Berkeley, CA or New York, NY office.

Primary Duties and Responsibilities

  • Develop and execute methods and algorithms for protein sequence analysis, quantification, protein identification, and consensus sequence generation based on Glyphic’s novel single molecule protein sequencing technology
  • Devise quantitative metrics for accuracy and performance in protein sequence analysis based on Glyphic’s technology that align with standards in proteomics
  • Design analyses and proteomic simulations to inform the development of Glyphic’s technology towards addressing key proteomic use cases
  • Work closely with the bioinformatics team and internal/external software engineers to establish and automate analysis pipelines to be used by the Glyphic team as a step towards integration to product
  • Collaborate and engage with Glyphic’s R&D and Product development teams to provide and receive feedback on Glyphic’s bioinformatic needs and directions
  • Stay abreast of developments in protein bioinformatics (eg. Protein Large Language Models) and take leadership in proposing future directions for Glyphic’s bioinformatics projects
  • Foster an open and collaborative environment; provide direction and mentorship to direct reports, consultants, and interns in bioinformatics

Required Competencies

  • PhD or MS in Bioinformatics, Computational Biology, Statistics, or a related field

    • For Senior Scientist: Ph.D with 6+ years of industry experience; or M.S. with 8+ years of post-graduate experience.
    • For Staff Scientist: Ph.D with 8+ years of industry experience; or M.S. with 12+ years of post-graduate experience.
  • Experience with proteomics analysis and working with proteomic databases

  • Experience with protein sequence alignment, analysis, and scoring methods and algorithms (Eg. BLAST, HMMER, HHBlits, MMSeq2)

  • Experience with genomic or proteomic sequence assembly methods

  • Experience applying statistical and machine learning approaches to the analysis of protein sequences

  • Expertise in programming (e.g., Python, R, Perl, MATLAB, C/C++) in a shared infrastructure setting

  • Familiarity with Python-based machine learning frameworks and tools (eg. PyTorch, TensorFlow/Keras, Scikit-Learn)

  • Experience using bioinformatics tools for sequencing data and interpreting associated results

  • Excellent problem-solving skills and the ability to collaborate effectively in a multidisciplinary environment.

  • Highly organized with strong communication skills and the ability to translate technical concepts for non-technical stakeholders.

  • Enthusiasm for science and a strong commitment to advancing scientific research

  • Ability to work independently with limited oversight.

  • A commitment to maintaining the highest levels of workplace professionalism.

  • A willingness to self-start, embrace ambiguity and seek out opportunities for company, team, and individual improvement.

Preferred Qualifications

  • Experience working with Protein Large Language Models
  • Experience with and understanding of high-throughput proteomics technologies
  • Experience working with DNA/RNA secondary data analysis and algorithm development

Physical/Cognitive Requirements

  • Prompt and regular attendance, punctuality, and availability to work at assigned work location, including adhering to the Department’s attendance policy (e.g., adhering to your work schedule, including but not limited to: scheduled tasks, meetings, meal/rest breaks, etc.).
  • Ability to work shifts of at least 8 hours, 5 days per week.
  • Ability to work from a dedicated space that is distraction-free and has a secure, high-speed, internet connection.
  • Ability to thrive in a fast-paced, high-intensity work environment.
  • Ability to remain seated in a stationary position for prolonged periods.
  • Requires eye-hand coordination and manual dexterity sufficient to operate keyboard, computer, and other standard laboratory and facilities equipment.
  • No heavy lifting is expected, though occasional exertion of about 20 lbs. of force may be required.
  • Ability to interact with leadership, employees, and members in an appropriate and respectful manner.
  • Maintains composure during moments of stress, maintains a helpful disposition at all times, and leverages de-escalation skills and techniques when necessary.
  • Ability to exercise good judgment, work effectively under time constraints, prioritize work, multi-task, and adapt to changing work demands.
